He and His are characters of the poem. Those are their names. His is one character's name whilst He is another.

"
His eyes pierce a hole of disgust into the others mind.
He looked at him with repulsed filled in his eyes
For the act in which the other committed
 was vile.
So vile his eyes were a light blue drowned amongst the
redness of anger.
The other viewed the act as one of comfort.
He believed that as a person, one must always be in comfort.
His belief was to treat  the world with respect.
For you will be of a disgrace to our Lord.
If such an act comes to light.

I think you meant repulsion in his eyes? second line?
for the act that the other...
other than that, this is a good poem. makes me wonder what did he do that was so vile. is there a continuation?
