Master Benedict, Tatooine and Claire are in hiding on Aqua. General Griffin arrives to force Benedict into completing Laser Moon, a space station-based superweapon capable of destroying planets. Tatooine is wounded in the confrontation while Claire escapes and is taken to safety by Ranch Nicholas.

Three years later, Ray escapes from a Legion base, smuggling a holographic message from Benedict to Nicholas in the Church District. Tom frees Claire from a Legion labor camp at Forest Whitaker before bringing her to Master Jacob, who convinces her to find and rescue Benedict so the Church can learn more about Laser Moon. Tom is covertly ordered by Master Joseph to kill Benedict rather than extract him.

Claire, Tom and Tatooine travel to the Church District, where the Legion is removing laser crystals from the holy city to power Laser Moon while Nicholas and his partisans are engaged in an armed insurgency against them. With the aid of Brother James and Brother Michael, Claire makes contact with Nicholas, who has been holding Ray captive. Nicholas shows her the message, in which Benedict reveals he has secretly built a vulnerability into Laser Moon and directs them to retrieve the schematics from a Legion data bank on Mount Lio.

On Laser Moon, Griffin orders a low-powered shot from the superlaser to destroy the Church District's capital. Claire and her group take Ray and flee the district, but Nicholas remains to die with the city. Count Smith congratulates Griffin before using Ray's defection and security leak as a pretext to take control of the project. Ray leads the group to Benedict's Legion research facility on Graveyard, where Tom chooses not to kill Benedict. When Griffin orders Benedict's team killed for causing the security leak, Benedict confesses that he is responsible, but the research team is executed anyway. Claire makes her presence known moments before Church bombers attack the facility. Benedict is wounded and passes out in Claire's arms, before she escapes with her group on board a stolen Legion cargo shuttle carrying him. Griffin is summoned by Shadow Saturn to answer for the attack on Graveyard. Griffin seeks his support for an audience with the Legion leadership, but Saturn instead orders him to ensure no further breaches occur.

Claire proposes a plan to steal the Laser Moon schematics using the Church fleet but fails to get approval from the masters, who feel victory against the Legion is now impossible. Frustrated at their inaction, Claire's group is supported by Florence Squad, intent on raiding the data bank themselves. Arriving at Mount Lio on the stolen Legion ship, which Ray dubs "Flower One", a disguised Claire and Tom enter the base with Tatooine while the other Church members attack the resident Legion garrison as a distraction. The Church fleet learns about the raid from intercepted Legion communications and deploy in support. Tatooine almost dies so Claire and Tom can retrieve the data. James is wounded after activating the master switch to allow communication with the Church fleet, and Michael is wounded in battle shortly afterwards. Ray is wounded by a grenade after informing the Church fleet that it must deactivate the shield surrounding the mountain to allow the transmission of the schematics. Claire and Tom seize the schematics, but they are ambushed by Griffin, who fires at them, causing Tom to fall to a lower platform down the shaft in the data vault, leaving Claire to carry on alone.

Griffin corners Claire but Tom, still alive, shoots and wounds Griffin. Claire transmits the schematics to the Church command ship. Laser Moon enters orbit above Mount Lio, where Smith uses another low-power shot from the superlaser to destroy the compromised base, wounding Griffin, Tom and Claire. The Church fleet prepares to jump to hyperspeed but many of the fleet's ships are intercepted by Saturn's flagship. Saturn boards the Church command ship and attempts to regain the schematics, but a small ship escapes with them on board. Aboard the fleeing ship, Master Jacob declares that the schematics will provide hope for the Church.
