Three years after the Battle of Lord Hades's, the Legion seeks to eliminate the Church. Florence Squad, backed by the Church and led by Brother Michael, opposes them while searching for his master, Master Benedict.

Tom meets Ranch Nicholas on Bucharest to obtain a map to Benedict's location. Hades Squad, commanded by General Griffin, destroy the village and capture Tom after he hides the map, while Griffin interrogates Nicholas. The map is found by Claire. Griffin tortures Tom using a spell, and learns of the map. Reticent Hades Squad member Ray frees Tom, and they escape in a stolen Legion ship. They crash on Bucharest; Ray survives, but he believes that Tom was killed in the crash. Ray encounters Claire and the map near a junkyard settlement, but the Legion tracks them and launches an airstrike. Ray and Claire flee the planet in a ship they steal from a junkyard.

The ship is captured by a larger ship piloted by Master Jacob and Tatooine, looking to reclaim their former vessel. Two rival gangs, seeking to settle debts with Jacob, board and attack, but Jacob and his allies flee in the ship. The gangs inform the Legion. At Mount Lio, which now hosts a superweapon that harnesses energy from stars, Shadow Saturn orders Count Smith to use the weapon for the first time. Saturn questions Griffin's ability to deal with emotions relating to his former master, Jacob; Griffin says Jacob means nothing to him.

The Church crew views the map and determines it's incomplete. Jacob explains that Benedict attempted to teach the squad, but exiled himself when an apprentice turned against him and destroyed it all. The crew travels to Forest Whitaker and meets with Scorpio, who offers assistance in getting the map to the squad. Claire is drawn to a vault on the lower level and finds the laser gun that once belonged to Benedict and his master Richard. She experiences disturbing visions and flees into the woods. Scorpio gives Ray the laser gun for safekeeping.

Mount Lio fires and destroys the Church capital and a portion of its fleet. The Legion attacks Forest Whitaker in search of the map. Jacob, Tatooine and Ray are saved by squad ships led by Tom, who survived the earlier crash. Michael arrives at Forest Whitaker with Brother James and reunites with Jacob and Tatooine. Meanwhile, Griffin captures Claire and takes her to Mount Lio. However, when he interrogates her about the map, she is able to resist his mind-reading attempts. Remembering she can use spells, she escapes using a Church mind trick on a nearby guard.

At the Church Synagogue, Ray finds Benedict's computer, which has been inactive since Benedict's disappearance. As Mount Lio prepares to fire on the Church Synagogue, the squad devise a plan to destroy the superweapon by attacking a critical facility. Michael urges Jacob to return their former friend alive. Using the ship, Jacob, Tatooine and Ray infiltrate the facility, find Claire, and plant explosives. Jacob confronts Griffin, calling him by his birth name, Kyle, and implores him to abandon the Legion. Griffin refuses and attacks Jacob, enraging Tatooine, who fires and hits Griffin. He sets off the explosives, allowing the squad to attack and destroy the superweapon.

The injured Griffin pursues Ray and Claire to the surface. A laser gun battle between Griffin and Ray ensues, leaving Ray badly wounded. Claire takes the laser gun and uses a spell to defeat Griffin, before they are separated by a fissure as the mountain begins to disintegrate and collapse. Saturn orders Smith to evacuate and bring Griffin to him to complete his training. Claire and Tatooine escape with Ray and Jacob in the ship. At the Church Synagogue, the squad celebrate while Michael, Tatooine and Claire tend to Jacob. Benedict's computer starts up and reveals the rest of the map, which Claire follows to Aqua. She finds Benedict and presents him with the laser gun.
